Many food brand founders assume that hiring a co-packer means outsourcing their operations entirely. The reality is the opposite. While you outsource the physical manufacturing, the operational complexity, managing inventory, tracking yield loss, and ensuring compliance, remains entirely your responsibility.
1. The Yield Loss Black Hole
If you are in a tolling arrangement (where you supply the ingredients and packaging), yield loss is your biggest silent margin killer. Co-packers will never achieve 100% yield, spillage, equipment purging, and scrap are inevitable. However, if your contract allows a 3% yield loss and the co-packer consistently hits 6%, you are paying for their inefficiency.
Tracking this in spreadsheets is nearly impossible. You send 10,000 lbs of ingredients, and three weeks later, you receive 8,500 lbs of finished goods. Was the loss in the mixing phase? The filling phase? Or did they simply misplace a pallet of raw materials? Without software that tracks inputs versus outputs at the batch level, you have no data to push back against excessive scrap.

3. Traceability Across the Chasm
Under FSMA 204, if a recall occurs, the FDA does not care that your co-packer's system doesn't talk to your system. You are required to produce an unbroken chain of custody from the raw ingredient lot code to the finished good lot code.
If your co-packer uses a different lot coding logic than you do, or if they track production on paper clipboards, you are assuming massive regulatory risk. You need a system that allows you to capture their production data and seamlessly link it to your outbound shipments.
